Balai Taman Nasional Tanjung Puting merupakan Balai Taman Nasional yang termasuk dalam ketegori/tipe A, maka secara struktural mempunyai 3 (tiga) Seksi Pengelolaan Taman Nasional Wilayah, yaitu wilayah I di Pembuang Hulu, wilayah II di Kuala Pembuang, dan wilayah III di Tanjung Harapan. Dari ketiga Seksi Pengelolaan Taman Nasional wilayah tersebut, dua diantaranya yaitu Seksi Pengelolaan Taman Nasional Wilayah I Pembuang Hulu dan Seksi Pengelolaan Taman Nasional Wilayah II Kuala Pembuang, secara administratif berkedudukan di Kabupaten Seruyan, sedangkan Seksi Pengelolaan Taman Nasional Wilayah III Tanjung Harapan berada di Kabupaten Kotawaringin Barat.
Dalam pelaksanaan tugas dan fungsinya (Organisasi) Balai Taman Nasional Tanjung Puting dipimpin oleh seorang Kepala Balai Taman Nasional (eselon III/a), dibantu oleh Kepala Sub Bagian Tata Usaha dan Kepala Seksi Pengelolaan Taman Nasional di Wilayah (eselon IV).
